Check Fodors and Frommers travel books. They list hotels, etc and show prices. Also try Bed and Breakfasts. Do a google force out on B&B in Hawaii. You will find various and some with terrifically inexpensive prices.
Good luck with that. Maybe a hotel surrounded by Honolulu that caters to business travellers will rent you rooms for one night. For the Big Island, I muse you will have a tough time. Oh, if you're doing a cruise, conceivably you should ask the cruise line roughly hotels that will rent rooms for one night. I'll bet they own that all the time within Honolulu. Probably Kona - not so much.
Here's a cheap place on O'ahu where the local individuals stay:
The Pagoda Hotel. Not sure if they have 2 bedroom unit, but they do have roomy apartment-like unit for groups. Sorry, it's not in Waikiki, but is in the neighbourhood.
The two bedroom places tend to be in fancier resorts or condo complexes, and, as the other poster suggested, they may not be available within one-night increments. You may be better off getting 2 rooms surrounded by a modest hotel. Here are some modest places to try. You'll need to inquire more or less the bed situation.
On O'ahu:

Marina Surf
Aston Sunset (might be a Resort Quest now)
Ohana Hotels (Maile Skycourt is reasonable)
Park Shore (If you're on the good side of the building, this one in actuality has a great vista for the price!)
Honolulu Prince (not the Hawaii Prince) older place, but the locals stay at hand...it's cheap!
If anyone in your group is within the military (active duty, reserve, retired), the Hale Koa is a fantastic bargain. No 2 bedrooms, I deliberate, but you're right on Waikiki Beach for a fraction of neighboring hotels. It's a nice place too!

You're going to have a frozen time finding a place that will rent a room to you for only one hours of darkness...especially on a Friday and a Saturday. Most condos and private homes have at smallest a 3 night minimum (I don't know almost B&Bs). Hotels will rent a room for one night but not usually beside a weekend arrival. If you can possibly extend your stay on both islands, that might be easier. Good luck.
