The answer is yes. At the present time, NYC is currently building 2 tunnels. The 1st is the Water Tunnel #3 and the 2nd one is the tunnel for the 2nd Avenue Subway Line.
There has also be speculation of a Port Authority tunnel from NY to NJ specifically designed for trucks.
I don't know something like New York City, though we could benefit with another bridge or tunnel (perhaps a nouns somewhere around 57th Street to NJ).
There HAD been sermon about rebuilding the Tappan Zee Bridge (up surrounded by Westchester/Rockland) either as another bridge or a tunnel next to a rail portion to stir along with it.but zilch new have come out of it.

nyc is building new york city wet tunnel no 3 and will be finished around 2020. they are building the tunnel in four stages. total cost will be around 5-6 billion. it is a critical project because minus this new tunnel, the city will not be capable of grow, or to sustain itself.

the mta (metropolitan transportation authority) is currently digging a tunnel under the east river for their "east side access" project that will allow long island railroad trains to own direct access grand main terminal.

the mta is also preparing to dig a unsullied section of tunnel for the second avenue subway. they are currently assembling the mole tool and that will take one year to assemble and lower into place.

nj transit is thinking of building the the trans hudson express train tunnel from nj to ny penn station, because the current two train tunnels right in a minute is operating at 100% capacity next to 20-25 trains per hour going through the tunnels.

some planners are also thinking of building a freight tunnel underneath new york harbor that will turn from new jersey directly to long island. but i.e. currently talk.
as for bridges, here are no new bridges, but nearby is talk of expanding the tappan zee bridge. the port authority also oppose any new bridges south of the tappan zee bridge.
One tunnel being built in a minute is Water Tunnel #3 though it is unlikely you will ever travel through it. The water tunnels bringing river to the city are very infirm and a new one is mortal built to increase capacity and allow repair to the elder ones. There are also subway tunnels under construction. If you be determined only bridges and tunnels for cars across or beneath major waterway I don't think any are planned at this time, but don't rule it out for the adjectives.
