It will cost you $6-$8 surrounded by a cab. I've taken one from the Sante Fe Station a block away to the airport oodles times.
As Jon D mentioned, San Diego's primary airport is really not that far from the Cruise Ship Terminal (a bit far to walk, especially near luggage).
Depending on how big your group is, your best bets are either a cab, or the transit bus - there is a bus that go from the airport to downtown San Diego, and it goes right by the Cruise Ship Terminal on Harbor Drive. It is Route 992 (the Airporter):

It's not very far from the airport to the port. Just a couple miles down Harbor drive. I construe a taxi would be pretty cheap and unproblematic. If you wanna take the bus you can use the trip planner at http://www.sdmts.com/ . The bus is similar to $2.75 per person closing time i rode it, but that was awhile ago. you can step to one of the information booths just inside terminal 1 & 2 and they will help you find transportation, too.
