Take the E to 34th St/Penn Station or the F or V to 34th St/6th Av and stroll to Penn Station.
Take an Amtrak train from Penn Station.

Amtrak might be a bit on the expensive side. You can also take a NJ Transit train to Trenton and consequently pick up a SEPTA train (R7 line) to Philadelphia.

Put subway fare & PATH fare surrounded by your Regular MetroCard.
1. Take (E) train which express and begin at Jamaica Center, stop at Sutphin Blvd/JFK Airport, Jamaica-Van Wyck later express to Manhattan, then local via 53rd St & 8th Av from Queens Plaza to ultimate stop, WTC.

Tip: If SEPTA Vending Machine operating, SEPTA Window or NJT Ticket Window at Trenton be open, it join $2 on Regional Rail if you purchase on board.
Same idea for New Jersey Transit, but it add $5 if purchase on the bus when Ticket Vending Machine is operating or window is unfold.
