If you are talking roughly speaking a Military store, then the closest one to you would be at Fort Hamilton, which is surrounded by Brooklyn, right under the Verrazanno Bridge.

For Manhattan, I'm guessing Fort Hamilton (in Brooklyn) or Mitchel Field (in Garden City) depending on where on earth you are exactly & therefore your travel time/distance to the commissary.
